Penelope-like elements (PLE) are the ancient and underappreciated class of retrotransposons as well as valuable phylogenetic markers. We propose a novel way to detect PLE in a genome and to collect their sequences along with basic descriptive statistics of their abundance. Our analysis revealed that PLE constitute about 0,28% of the S. japonicum genome (compared to 0,5% reported earlier). Moreover we found 153 potentially full individual copies (with both typical PLE domains - reverse transcriptase RT and endonuclease EN), 79 with only RT domains (probably EN-deficient PLE families) and 358 with only EN domains. Subsequent phylogenetic analysis of translated RT-EN sequences with addition of previously described PLE from S. japonicum and S. mansoni revealed two major clades, one of which consists of three subclades and has no homologs of known PLE, while the other consists of six subclades, three of which include previously known schistosome PLE. Implications of the Penelope-like elements dynamics in the life history of schistosomes are discussed.
